I think the best way to go about this will be to make a two column chart. One column represents "main ideas and facts," and the other column represents "my opinions and conclusions." Record all your ideas down while reading or when you have finished. Then you will need to synthesize the main ideas and your main conclusions in which to write about in your paper. Using the two column chart method, you can specifically differentiate the main ideas from the book and your own conclusions about those ideas. Does that help?
