This is an excellent question. The writer hasn't been clear here. In general, we could say the clause with which defines the entire sentence (it follows a comma), so the empty hallway with elevator makes me nervous. But in fact, makes me nervous could refer to either the hallway or the elevator, though I suspect the writer meant the hallway. Why do I guess this? Because of the adjective eerily, which is a condition that would make people nervous.
