Was there ever a single train that ran straight from San Francisco to New York City, or any that ran truly from coast to coast?

Though the first Transcontinental Railroad was finished in 1869, the Overland Route seems to have only taken passengers between San Francisco and Council Bluffs, Iowa / Omaha, Nebraska via the Overland Flyer. Was there ever a train that ran straight from San Francisco to New York City, or for that matter, from any city that could be considered decidedly on the Pacific to one that sat on the Atlantic?

Not from NYC to San Francisco because the route was not operated by any one rail line. However, up until a few years ago when a hurricane demolished a critical bridge that has yet to be replaced, there was an Amtrak train that ran all the way from Jacksonville, Florida to Los Angeles. Currently, it only runs between LA and New Orleans. (I lived in Jacksonville at the time and had intended taking the trip some day...unfortunately, I waited too long.)
