Both gymnosperms and angiosperms bear seeds, then why are they classified separately?

Angiosperms have naked seeds (enclosed in a cone) whereas angiosperms have seeds enclosed in a fruit. This was a big evolutionary step that saw angiosperms increase their move into drier climates.
