This entirely depends on the organism in question. If the subject in question is a fungi then the most notable difference is a lack of a cell wall. If it is a apicomplexan parasite, then there is a distinct lack of an apicoplast. Most pharmaceutical companies try to inhibit the the production or integrity of a given part within a microorganism. If we consider fungi for example, some drugs inhibit the production of that final layer to the cell wall.
