This is a very complicated issue, but the first question that come to mind is regarding your light source. If you are using clear agar, this may affect the results because in addition to these other stimuli, roots will also naturally orient away from the light source. If the seeds are in constant motion, you may try a central light source with a moderate UV output and an agar that prevents or greatly diminishes light intrusion into the medium.
