I would say "tomar el derivado" (take the derivative) or "encontrar el derivado" (find the derivative).

In Spanish we say : Encontrar la "derivada" de ...... Derivative= derivada
Example: Encontrar la derivada de y =x^2, which is dy/dx = 2x. or y' = 2x
You can also say : diferenciar =differentiate
