This is a very interesting question. In order to answer, we have to determine what the role of the word "of" is in the sentence and what its relationship is with regard to the other words around it.
In the imperative sentence, "Go and make disciples of all nations" we see that "of" is establishing the relationship between "Disciples" and "Nations", which are both nouns. A word which establishes a relationship between two nouns is a Preposition.
Remember that a Preposition is used to establish a relationship between two nouns. This is often thought of with regard to location or position. (The book is on the table; the apple is next to the book). but it is not always the case.
