Yes, it would effect the PCR reaction. PCR is very temperature sensitive. Glass and Aluminum will react different to temperatures than plastic, and your optimal temperatures will not be reached. If you are using qPCR or real-time PCR, the glass and aluminum will also interfere with the light reaction.
