You are correct in stating that "company" is not a proper noun though it is, of course, a noun. As such, it does not have to be capitalized except at the beginning of a sentence.
To make writing your business plan a bit easier on yourself, I would suggest doing the following.
Suppose you were writing a paper about The Ohio Department of Health. Instead of writing the full name every time you mention it, you instead enclose the abbreviation in parentheses after mentioning it the first time.
For example, suppose your paper began... This paper will examine the federal and state funding problems facing The Ohio Department of Health (ODH). It is true that historically the ODH met its own funding requirements, but currently.....blah, blah, blah.
Use the abbreviation ODH through the rest of the proposal.
