In general, adverbs ending in -ly do not need to be hyphenated. There are slightly more complicated rules that you could look into, but luckily this example is simple. Freshly is an adverb modifying the word baked, and because freshly ends in -ly, no hyphen is needed. So, your sentence would be "Freshly baked apple pie cooled on the table, and Ming Lee tried to resist sneaking a slice."
