Your gut is right :). In grammar it is better to place the adverb (probably) before the verb or helping verb (be). Granted, "should be" is the whole verb statement, but the main verb "be" is being modified by the the adverb. However, you could just completely eliminate the word "probably" and the sentence would still make sense, but between the two choices the first is the correct one.
