It would be best to contact the college you are currently attending, and ask them what their policy is for what shows up on a transcript if it is generated at the time the class is currently being retaken. However, I believe you will find out that the previous grades will still show up until the current class is finished and final grades have been posted. Alternatively, you could call the call you want to transfer to, and let them know that you are currently retaking some classes, and ask if they would be willing to wait for the transcript until they are graded.

I’m at a community college and plan to transfer to a university in the fall of 2020. I have 2 Fs from the community college but I’m retaking those 2 classes to get a better grade and so the Fs won’t be on my transcript. The fall 2020 application for the university is up, if I apply now will they see those 2 Fs even though I’m retaking the classes? Or would it be best to apply when I bring those letter grades up? I know I have to send a transcript to the university but im not sure if they want it when I finish at my community college or after I send in the application.
