I'm not sure what the context of this is, perhaps a resume or CV? In any case, "Department of Computer Science" and "Computer Science Department" are both preferred over "Computer Science, Department of" simply due to the awkwardness of that construction. Always opt for a more natural sounding phrase in cases like these.
