Hi Ronen,
Although I don't have much knowledge of the GoPro Hero3, I can tell from experience that GoPro does what's referred to as chaptering. By default, they break your clip up into shorter clips (chapters) which, in post production, edit seamlessly together. The reason they do this is mainly to prevent a loss of your entire video file in the even that one of them were to get corrupted. Instead of losing the entire thing, you may just lose one. To my knowledge, there's no way to change this inside of GoPros settings. At least, that's the case for the modern GoPro cameras so I can't speak for the 3 but I'm assuming it's the same way.
It also has a lot to do with the limitations of mini/micro SD cards. But honestly, the separate files can be easily spliced together in any editing software.
