As someone who was born in Indonesia and have traveled to Malaysia extensively, I'd say that in general, the two cuisines are very similar. That being said, each one has its own local flair that makes it unique to its region. To a non-native of either countries, the differences will rarely be noticeable, but a local would be able to pick up on the different ethnic influences in each dish.
