With aa's, you can make, for example, ser-cys-ala, or it could come out ala-ser-cys, etc. This is dealt with in biological systems using a template mRNA that defines the order.
With nylon, it's adipic acid and hexamethylene diamine. The adipic acid has carboxylic acid groups at both ends. The hexamethylene diamine has amino groups at both ends, so, each will attach to the other in a predictable order.
