In many ways, Donnie Brasco is a story of redemption - a man who theoretically starts off as inherently "good" and loses his way. Whereas, the protagonists in the Godfather never started off entirely "good" because of their pursuit of greed and power. Whereas the latter characters have their own moral code, and Brasco seems to lose his for a time, overall their pursuit of money and power corrupts them all absolutely.
