If the missing audio is software based, try using a fresh uncorrupted starting templet and checking all data in/out points and toggles. If the problem is analog there are two basic ways to troubleshoot:

1. Follow the audio source to the destination using a signal tracer (small amp with speaker).
2. Insert a test signal starting from the destination to the source using a test tone generator set at 1Khz. I prefer to use a less grading sound source like CD audio if I have a long signal path to chase. Plus by using a clean music source as a generator you get the advantage of checking frequency response and distortion simultaneously.
