What are the best professional certificates for GIS analysts using QGIS?

If you are looking to become a GIS Professional I would recommend the GISCI which is what I am currently going through right now. They have a going application process but once your done with that you can take the test which tests your knowledge.

I think this is a great certification process because you don't have to be an esri user to get it you just have to be working in the field. When you get the license you will be considered a GIS Professional held to those standards. Employers look highly on this because it means that you have a good quality of work.
