They don't mean the same thing. "Jedenfalls" is a filler word that is often used meaning either "in fact"/ "indeed", or "however"/ "yet". Conversely, "auf jeden Fall" can mean "in any case", "anyway", or "most definitely".
What's the difference between "jedenfalls" and "auf jeden Fall"?
