Is it recommended to maintain texture resolution at a square power of two even if the mesh will never use the entire area?

In short, yes. Textures should always be a square power. This is the basics of all texturing. Basic measurements are 512 x 512, 1024 x 1024, 2048 x 2048, and 4096 x 4096. Be sure to maximize your UVs according to the importance of your objects.
