Its difficult without viewing it, If you are leaving it as a surface model I have always been successful at producing features in the surface level such as pockets, holes etc. In cavity modeling I have usually done that kind of work in sheet-metal, which requires a separate model to press out the desired shape.
I prefer doing all my surfacing first, then solidifying the surface to a solid, and then build the feature based modeling.
