As a rule of thumb:

1. Adobe InDesign for the layout
2. Adobe Illustrator for the graphics
3. Adobe Photoshop for the imagery

Essentially, assets are designed or edited in Illustrator and Photoshop, and then you put everything together in a multi-page document created in InDesign.
